I've had great service ordering books in the past. I've usually pick a bookstore that is closest to me to order. I call or email a couple of weeks ahead of time to request a signed copy/copies.
The only time I've had something shipped that came in a little damaged was from a Barnes and Noble in Charleston, SC. I was there on vacation and saw that an author I liked was going to have a book signing the following week. I ordered the book and paid for shipping. They mailed it to me in a too large plain envelope with no padding and the book was not wrapped in protective paper or padding. The jacket was messed up.
I ordered six signed copies of The Stupidest Angel from The Poisoned Pen when Chris was on tour last time (my Christmas gift and Christmas gifts for friends). They did an excellent job on shipping. I've done the same thing primarily from the Tattered Cover in Denver but others as well. The independent book stores always do a great job of packaging and shipping the book. I've given up on B&N. I'd be surprised if Powell's didn't provide the same service. I'm kinda surprised they aren't listed on the tour. They have a mail-order operation, so I'd think you could get them to send you a signed copy.
